Two-time champion and current series leader Byrne led going into the final corner, but a last-ditch move saw the WFR Honda rider take the win.
"I was happy enough with a win in the first race so to do the double is mega," said Lowes, whose wins saw him move up to third in the standings.
"On the last lap I knew I could turn in tight and I managed to get down the inside of Shakey (Byrne).
"We just scraped into the Showdown so I am still taking it one race at a time and we will see if we can do the same again at Brands Hatch."
Not only has Lowes' form thrust him into title contention, it has made him in-demand for 2013.
WFR are keen for him to remain with them, but the 22-year-old is eager to move up to the world stage one day. He could also have options with other leading BSB teams.
